video with an alpha channel (matted) Need help

Hi I'm new to this forum. I'm also new to the new version After Effects 7 app.
I have some proffesional footage that I need to convert to FLV file. Flash Video File. But I'm stuck and fustrated on how I mesh the 2 files together to get an alpha channel. From the looks of it the studio keyout the blue screen and now I have 1 file with with a black background and another file containing the alpha channel. Which they are seperated.

Can some one explain how I need to accomplish this task so I can get the woman sit on a transparent background when rendered as a 320 X 240 animation file?

If you are using the professional version of after effects the best thing to use is keylight. If your footage is well shot concerning a clear blue/green background this is the best. Don't even bother with the built in one which is part of after effects. Also if are doing a flash flv file even better with flash 8 you can include the alpha!
